The thing to note is that this ISN'T the Shade, it's Culp, the Shade's REALLY evil counterpart who shares his shadow powers and as a result of various events, can take possession of Shade's body.

Gotta love "Little Miss Fishnets." And he certainly seems to have his bases covered. Except... what about oxygen? If that bubble is so solid that the Atom can't squeeze through it, doesn't that mean zero airflow? Also, what about heroes like Martian Manhunter, who have phasing powers? Then again, if he planned against the hypothetical existence of the Incredible Shrinking Submariner, I guess he'd have that covered somehow, too.

Indeed. That had occured. As had the fact that the bubble probably encloses a reasonable about of air to begin with. But in a modern city, people tend to outnumber trees by a significant margin. In the long term, it'll be an issue. But I don't know how long term the bubble is supposed to be.

Trees, like all plants, only give off net oxygen when they grow - for energy, they have to convert some stored carbohydrate & oxygen into co2 and water, just like animals do (and it is therefore possible to kill plants with CO2 - it's just a touch harder to keep the concentration high enough).

When growing, however, plants create fibers and the like, which incorporate carbon. There's a bit of carbon in all of your fleshy meats, as well, which stays out of the atmosphere until you die and decompose. That's why climate scientists like to use biomass as a shorthand when discussing CO2 emissions caused by deforestation.

Furthermore, with the city sealed in a shadow sphere, there's no photosynthesis, so the plants (and all the animals further down the food chain) will starve if they don't suffocate first.

If bubble-Opal had a photosynthesis driving light source and could sustain itself on annual crops, the long term CO2/Oxygen balance should remain steady. If, as is more likely, Opal relies on imported and stored food, everyone dies!

Or simply hop a dimension and then hop back. Just would have to be somewhere coterminous. Neither Zatanna nor Doctor Fate should have any problem doing so. Hell, there was a Pub in Shadowpact that could have doors anywhere.

And that assumes that Obsidian can't simply eat the thing.
