One of my fondest fannish memories was when all the Smallville Clex fangirls discovered that Superman and Lex Luthor, in canon, had a son together.

I wish to see that dawning moment of 'WTF, What is this, I don't even know' pass on to the next generation.

So what's with the 'cousin' and 'uncle' deal? Is Superboy ashamed of having two daddies? Or perhaps a twisted thing like on soap operas, where your cousin and uncle are also your fathers?

It was probably more of a 'hoo boy, the kids who we are theoretically writing this for are NEVER going to understand it if we directly follow current continuity' sort of thing. Hell, it's pretty confusing to ME.
Additionally, of course, this is obviously the Silver Age Lex we're talking about here, so technically this doesn't apply to him. ADDITIONALLY additionally, this is also the comic which showed the Blue Beetle's parents to be the Beatles, so I think we can safely agree that matching Tiny Titans with the DCU is best not attempted.

Because DC doesn't want to get outraged letters from conservative parents saying that they're warping the minds of their precious little darlings, and threatening to reinstate the Wertham-era comic book burnings? I mean, face it, these are still hot-button issues in a LOT of places, and I don't blame DC for not wanting to provoke the loonies. It's in their best interests to tiptoe around those sorts of subjects.

He was originally just a cloned Kon, but he's apparently started to deteriorate ala the Byrne Bizarro (i guess these things happen when you clone a clone).
