I think the skirt's flying up is just the easiest way for Takeuchi to indicate movement/wind, though. You do see them down sometimes, when they're standing still.
OTOH, a big theme of Sailor Moon is not demonizing femininity or sexuality, but that the girls are comfortable in it, so the skirts and heels might serve a purpose there, as utterly inpractical as they are.
