Except, again, Snyder has shown a liking for the basics. He might be refashioning the history of Gotham a touch, but he's shown no desire to fiddle with stuff. Besides, the last time DC even toyed with the notion of Alfred as a bad guy, the result was disastrous amongst fans, so that, along with Snyder's desire to generally use a classic setup, means I don't think we'll see a 'Alfred is a villain' plot. Because, again, it's Alfred. Snyder's already pulled something of a shocker with this story, and to go with 'the Butler did it!' is a bit predictable.
