Okay, so if I'm getting this correctly: Optimus Prime conquered Earth, and G. I. Joe is leading a resistance movement, with the help of fake Transformers filled with ninjas, some of whom have four arms.

I like the insane fanfic premise. The execution... not sure.

Optimus, spurred on by the Camien religion the Way of Flame, decided to induct Earth into the Council of Worlds without asking them (they'd probably have told him to go forth and multiply anyway).
Joe Colton, thinking that Cybertronians are a threat to mankind, has gathered a cabal of supervillains (including Destro, the second Storm Shadow, G.I Joe Extreme's General Blitz, Sgt Savage's Iron Klaw, MASK's Miles Mayhem (who is one of Joe's old war buddies), Action Man's Doctor X (who isn't coming because they only care about Britain) and Micronaut's Shazraella) in order to kill all Cybertronians and their planet, because that's the sane and rational response you'd expect.

The ninjas, aforementioned Storm Shadow's Red Shadow, have four arms because they've been beefed up by the Talisman, a mysterious doohickey once owned by Onyx Prime, which has some connection to the bots, Microspace and the Dire Wraiths (and probably also Visionaries at this point).
As a result, Shadow's ninjas are slightly more Dire Wraith-y than they used to be (enough to draw the attention of Space Knights).

All very simple, no?

I could stand small limited interactions, like Skywarp becoming a Joe and Kup making friends with Action Man. They won't get me to read G. I. Joe comics (though to be fair, nothing could), but are a reasonable enough compromise. Hardcore fans of those characters get to see more page time of their favourites, while the rest can focus just on the main TF series without missing anything important.

But massive DC/Marvel-like events are a pain in the ass.

Pretty much my stance exactly. I especially loathe GI Joe. Okay, as an American special forces outfit they are fine, but claiming -with that name- to be an international one? They can sod right off with that. In any case, I do not care about the squishy humans in my Transformers material. I never cared about G1 Sparkplug, Spike, and Daniel in the cartoons, I did not care about Jack, Miko, and Raf in Prime (although I could have watched more of Fowler and June, for some reason), Denny and Russell in RiD seem to have negative numbers IQ, and the less said about Marky Mark or Actual Cannibal Shia LaBoeuf the better. So I have a pretty solid stance on that.

When it comes to GI Joe, Mask, ROM, etc, all I can hear is a deep booming voice going "MEANWHILE; These Assholes". It is why my Transformers comiccs right now are limited to Lost Light because they've (so far) minimized the Revolution crap.
