Well, they don't explicitly say that they're going to 'the' ultimate universe. It could be that the Richards family created a new ultimate universe in the new multiverse, but Miles and the Maker are still the only survivors of the original, 'real' ultimate universe.

Actually, that would be pretty neat twist: Miles discovers that his universe was recreated, but was recreated with it's own Miles already in it.
