I believe that Cobra Comannder tried to reprogram Billy into obedience, but a default program in the scanner thingie secretly implanted Dr Venom's mind into Billy's head too. I assume out of some loyalty to Billy on both their parts (as son of Cobra Commander, and guy who turned against his father), Storm Shadow and Snake-Eyes used the scanner to enter Billy's mindscape and ensure that the Venom implant was destroyed.

That part is guesswork on my part, they might have other reasons... they might have been interrupted on a date or something and both want to get it over with so they can go back to Snake-Eyes place for glasses of brandy in front of a warm fire. :)

More seriously, this spins off the end of the Marvel series, during which Storm Shadow reformed, but was brainwashed (by the same machine) into being evil again.

This opening arc has had a lot of shenanigans with the scanner, but I think everyone is back to normal at this point.

In the Comic universe Storm Shadow and Snake Eyes were always friends. Storm Shadow infiltrated Cobra as a double agent to find out who killed their mentor. It was Zartan. Then Storm Shadow was shot and killed by Baroness and used as Serpentor cloning material. However, the process brought him back to life as he was recently dead instead of centuries or millenia like the other bodies. He then joined the Joes until he was brainwashed at the end of the series by Cobra Commander.

In the relaunch of the series, Storm Shadow shook off the brain washing and he's good and on the side of the Joes again.

Depending on the series or Interpretation Storm Shadow only joined Cobra to find out who killed his family (in most cases its that Chamelon guy... the guy that can change his appearance) he worked for them so he could get high enough in the ranks to figure out who did it.

Zartan, member of a very weird family. He uses holograms or masks, his sister Zarana uses masks and disguises and their brother Zartan specialises in being so innocuous looking that you never remember what he looks like. Family reunions must be a fascinating experience as they spend the first four hours trying to work out who everyone IS!

Kwinn was an Inuit Mercenary who was briefly employed by Cobra and worked under Dr. Venom, only for the latter to betray him, leaving him imprisonned with Snake-Eyes inside a sunken bunker. The two escaped and eventually arrived back to civilization in time for Cobra's first attack on the Pit. During this battle, Kwinn was shot by Dr. Venom, but managed to drop a grenade at the doctor's feet, killing him as well.

Later on, Kwinn was given what was supposed to be a traditional Inuit warrior burial, with the weapon of his enemy so that he may serve him in Eternity. So basically, Kwinn just came back to get his b*tch back.
