I read somewhere that the original endgame for the X-Files was a full scale invasion by the aliens that would end up being defeated by the supernatural baddies that call earth home. No idea if it was true or not, but it would've been neat to see.
Hm, I do remember that apparently Mulder's sister was saved from being given to the aliens for experimentation by their human collaborators by her being rescued by angels who took her bodily into Heaven (seriously).
Which kind of raises the important question: Why was she so special to get preferential treatment over the dozens of other children who were sold to be vivisected for alien technology?
I believe the Urban Arcana book (for the D20 Modern RPG) claimed that Bodaks (nasty undead things that can kill with a gaze) are actually the undead form of Greys.
