Lex Luthor is Batman's mole on Superman's side. In this universe he is legitimately a good guy.

Man, I thought the Injustice version of Harley Quinn was supposed to be shockingly good, why's she being super creepy to Billy Batson? And why's it being played as a joke?

If you're talking about the previous comic scans that were posted, like her convo with Canary about giving her baby up for adoption, that was by a different writer.

And she's still the same person who helped the Joker blow up Metropolis. Here she's just keeping Billy bound and gagged so he can't transform back into Shazam.

The other members of Batman's resistance have done similar stuff to the other members of Superman's regime, like kidnapping Hawkgirl so Martian Manhunter could take her place.

Because DC considers the Marvels a joke and thinks pedo-jokes are OK when it comes to them? I don't know. I just think its weird DC thinks the way Billy is treated in this series is humourous (as does Johns with the number of jokes made at Shazam's expense in the DCU proper) and then you have the situation with Mary Marvel (who is literally the same age as Billy) where numerous male super-heroes (including 90 year old Wildcat! who asked Captain Marvel if his sister was single or Guy Gardner who goosed her on the behind and leered at her in the I Can't Believe It's Not The Justice League title) have made suggestive jokes about her...and that's not even going into the way Mary was treated (AND DRAWN i.e. the leather skin tight outfit with the non-existent skirt with the numerous upskirt panels) in Countdown and Final Crisis. Heck, Darkseid even told Mary he would make her his concubine in Countdown and it was serious.

Yet both characters are underage and DC knows it.

I don't think so. They wouldn't have given him a year-long backup and then gave him a standing slot in the JL if they did.

For all the pining for a return to pre-Flashpoint history, that timeline really crapped the bed when it came to the Marvel family, for all the reasons listed above. It's like they ran into a big 'what now' those last years before the reboot.

Current comics writers are uncomfortable with the cheerful, positive world of the Marvels pre-Crisis, so they treat them like dirt as punishment for being goody-goodys. All of the Marvels are treated shabbily, but Mary in particular, as you've described above.
