This feels like a late attempt to cash in on some of the Winter Soldier's recent notoriety onscreen.
(Yessss I realise they were similar concepts in the comics originally - I'm talking about the here and now, where they're both much more distinct properties.)
Ehhh...not really....What a minute(thinks of the last fight between Batman and Jason in the game)..shit...your right..there's a scene where they fight that reminds of the Winter Solider
I wouldn't say that's entirely fair - Batman: Arkham Knight had been in development long before Captain America: The Winter Soldier was released, and Jason's not brainwashed nor working for someone else; he wants revenge against Bruce for abandoning him, and Scarecrow just so happened to have a big plan in place to destroy Batman. Jason provides the militia, and Scarecrow gives him Wayne's demise.
Still, you have to admit, there are some surprising similarities. Well, I say 'some', but the only similarity I can think of right now is "Title named after the sidekick who the hero thought was dead but really turned bad and is now a villain in the story but not quite a big enough villain to justify being in the title". *gasp for breath*
Jason could arguably be considered brainwashed considering that the reason he hates Batman is due to the Joker kidnapping him and torturing him for over a year in Arkham. I mean in the freaking game you get cut scene of Jason being branded by the Joker, the Joker convincing Jason that Batman never looked for him and just replaced him with Tim, and by the time he's done, as the scan says above he has no problem telling the Joker who Batman's real identity is.
Looking at Jason's costume, I have to commend him on wearing body armor... but you really need to armor your legs too. Otherwise some real smart bad guy is going to take a 12 gauge and make hamburger out of his thighs.
I have said characters like Helena Bertinelli and Jason Todd are the square pegs the universe keeps trying to put in the round holes. (Phrasing!) In fact, that's probably why we have a very different Helena in the Nu52.
ARKHAM KNIGHT is heightening this to, well, video game levels. Jason wanting to do a better job at protecting Gotham City than Bruce makes sense. Wanting to go "full Punisher" makes sense. Teaming up with the Scarecrow and trying to kill Bruce... not so much.
He's teaming up with Scarecrow because, coincidentally, Scarecrow has big plans to completely and utterly destroy Batman once and for all - when Scarecrow is done, the Arkham Knight plans to kill them both.
This Jason has no interest in saving Gotham at all, and after being tortured by Joker, his entire focus is to kill Batman. After Batman beats him up, he basically turns back into the regular Red hood and saves Bruce in the end of then game, and has dlc of what he does after the games story.
