See, the problem with Doctor Who bits-in-between stories is that the possibilities for where they'll go is very limited. These insane Daleks clearly don't end up in the Asylum of same, so it's pretty clear they're going to be inevitably defeated, and killed.
As an atheist, I'm having trouble understanding why destroying a species' belief in their gods is supposed to be some great horrific act. Seems to me that I've been getting along just fine without any such belief.
Well, the situation might be kinda different if the gods in question existed and interacted with your species in a tangible way. And there's also the freedom of choice thing. And brainwashing thing.
Of course the gods in question also seem kind of bastards, so the universe is probably better off without them. But try convincing their former faithful of that.
Not everyone can get along fine without faith. For some people, it's the one thing keeping them from addiction, depression, self-harm.
Not to mention, yours or my singular personal experience living without religious belief, legitimate as they are, do not compare with destroying that of an entire species. You look at the vast political and economic infrastructure that is built into Catholicism alone, for instance. That doesn't just get dismantled overnight, not without causing suffering to millions.
