Ironically, killing Hydra Cap wasn't exactly a bad thing, but i guess no one in Dani's time figured out the Hydra Cap stuff since he died before before he completed whatever he had planned.

No, Zero Day is after Pleasant Hill. The timeline diverges in Civil War II, specifically the fact that it never happens in Dani's timeline.

Plus if Kobik never messed with Cap, he'd still be old.
