The implication that they are totally dating is there, and it's 100% true.
I think they hung a lampshade on Scully's 'FACTS and SCIENCE' routine as early as season 5/the movie, where she has been worn down (to a degree) by all the weird crap they've gone through, but she keeps up the die-hard skeptic schtick because it's part of who she is, it's part of who they are, and it helps keep Mulder's theories and investigations in line.
Even in the first two seasons her mind was open to the possibilities, just not so open her brain would fall out. She required evidence of the supernatural, but she never refused the evidence
But she never allowed the fact that she had seen such weird shit already to even begin to open her mind to the fact that there was other weird shit out there.
It's like she hit a scepticism reset switch every week and it just got silly after about the fourth bizarre experience.
She needed proof before she'd believe whatever claims Mulder was making. If he said "vampire," she'd request to see exsanguination. There's nothing wrong with that. Her skepticism pretty quickly changed from "what makes you think vampires exist" to "what makes you think that vampires did this."
