Yeah, much as I like Preacher, I can't justify this particular turn of events at all. The other horrible, humiliating things that happen to Starr along the way are so cartoonishly over the top and statistically unlikely to happen in real life--even singly, let alone one after another to the same person--that I can (and do) laugh at them. But rape is something that happens, commonly, in the real world. Bad move on Ennis's part, even by his usual vulgar standards.
I really like this kind of villain and the org he works. He's a bastard, but he has a purpose and a goal he's working towards in the belief that it's the best thing to do. Garth Ennis doesn't tend to write those kinds of villains, they tend to just be puppy kickers.
Then he goes and has this villain raped in an alley.
To your first point, that's always my favourite kind of villain. To paraphrase former wrestler Mick Foley, "The best villain - the scariest villain - is the one who believes they're right."
