In this case it's relevant plot material that first appeared in a non-Iron Man book so I can see why Bendis thought it should be included.

Which I call utter BS on. I doubt Stark could accept the metaphysics, symbolism, and irrationality of magic enough to learn how to light a candle, much less become the most advanced practitioner on earth.
At Marvel the practice of magic also seems to be like artistic talent, something you're born with an aptitude for and have to develop through a lifetime of learning and practice. Hence why Victor von Doom is a middling sorcerer despite likely being the most intelligent one on the planet, whereas others have shown far greater knack for it. Stark's never shown a hint of that aptitude, and at times has been openly contemptuous of the art. That's not a mindset that lends itself to mastering something.
Doom came in second in a competition for the title (in which he, Strange, and a bunch of minor magicians never seen before or since competed), but even in that graphic novel it was clear that his magical abilities weren't all that impressive and he was squeaking by thanks to his intellect and tactical experience. Noteworthy magicians not participating included:
Agatha Harkness Baron Mordo Belasco Clea Dakimh the Enchanter Daimon Hellstrom Isaiah Curwen Jennifer Kale Kaluu Kulan Gath (alive at that time) Marie Laveau Merlin Morgan Le Fay Salome
I'd say any of the above are more skilled and talented at sorcery than Doom, with Salome having been Sorceress Supreme in the distant past and Merlin having been the de facto Sorcerer Supreme in the Dark Ages without officially holding the office.
I'd also say that Wanda Maximoff and Elizabeth Twoyoungmen can channel lots more power than Doom, though he might actually be more expert as each is an edge case who owes her power to something other than years of rigorous study and training.

Well, there was that one What-If where he became the Sorcerer Supreme. And he figured out how to integrate magic into his suit with the Thorbuster armor. And he built magic weapons and armor during Fear Itself.
Tony's not generally portrayed as someone who's incapable of understanding magic. It's just an avenue he hasn't really pursued

I imagine the old S.H.I.E.L.D. has garnered something of a bad reputation after leaks of dubious behaviour (mainly kidnapping people and brainwashing them using a Cosmic Cube), as well when their Director turned out to be a HYDRA plant and used the organisation to conquer the United States.
It probably says something about something that dark-haired goatee'd white guy Tony Stark can sub in for dark-haired goatee'd white guy Doctor Strange with a few strategically placed white streaks in his hair.
(I know, I know, they're awesome facial hair bros, but...)
