It's just one of several retcons in this story. After all now Xavier is the one who figured out Scott's power can be blocked by ruby quartz (like all the non comic media adaptations) and not Sinsiter.

So if Scott still ran away from the orphanage (assuming Scott's past in Sinister's orphanage hasn't been retconned away) he did it either before his power manifested or he was doing it blind.
