Didn't this have the effect of largely inspiring the Badoon to slaughter Yondu's people and kick off the events that created the Guardians in the first place?

Only this timeline was already branched off when Vance awakened the mutant powers in his teenaged self.

I need to stop trying to make sense of the continuity for this incarnation of the Guardians.

Nah, the Badoon were already planning to wipe out mankind because the Silver Surfer stopped them doing that back in the 60s, after Immortus pointed them at Earth.
(As to why it took them a thousand years to get around to it, or why they went after humanity and not the Surfer or the people of Zenn-La... who knows?)
