In Larry Hama's G.I. Joe: A Real American Hero #161, the Joes must interrogate Storm Shadow to make sure he's not a double agent. But that's easier said than done when your interrogatee is a ninja.

Funny thing, in the WWII documentary I was watching? There was a real guy whose name sounded phonetically like "Sgt. Slaughter". :D

I never followed G.I. Joes but this made me curious, do the characters ever reveal their real names to each other or the audience or do they always stay 'on mission'?

They know each others real names just like ordinary soldiers do, but whenever they're on duty, even amongst themselves, they use the codenames for security reasons.

Who's writing this and where should I start reading?

The writer's Larry Hama, basically the father of GI Joe. He wrote almost every issue of the Marvel series, which ended at issue 155. This new series, GI Joe: A Real American Hero, is basically him continuing where he left off. As such, its first issue is numbered 156. It's currently at 162.
