Just picked up the 4th issue of the MegaMan comic Pretty basic for what it is, but the ending twist seems AWESOME. But instead, I'll show you 4 pages from the 3rd comic that shows us why Megaman doesn't have his weapons in each game he is in.
The comic plays out as Mega finishes off the last 3 Robot Masters, all the while Dr. Light and Roll notice that Mega is becoming more battle crazy instead of being the pacifist that he is. After finishing off Fireman, Light sends Mega back to the Lab and sealed him in a forcefield cube.




And using the collected Data that Mega got from the Robot Masters, Dr. Light managed to find Wily's base, and before Mega sets out, Roll gives him a good luck hug, not scared by Mega at all.

They didn't bother to think it through, they didn't consider it's implications or complications, they just went "We need a reason to explain why Samus doesn't use her full powers and abilities!" and someone said "She doesn't have permission," and didn't bother any further.
The authorization system could have been an interesting idea if they put more than 2 seconds thought into it. Like maybe . . . at the beginning, when the marines meet up with her, they are unaware of her identity and have a team-up fight against each other, like super heroes. Samus rips through them until they literally put a restraining bolt on her armor, and Adam reveals himself. And then he's just a dick the rest of the game until he spoilers. If they didn't want to tease the players, it could have been just a cinematic. Sheesh.
Or the restraining bolt malfunctions, and it drains her armor of almost all power, and she has to go through the game gathering power-ups like in EVERY OTHER METROID GAME . . . as well as authorization to use them . . . because over-complication is what's "in" these days . . .
And that was literally off the top of my head as I typed (and self-corrected my typoes).

I've been dearly hoping they add fanon into this series (because BY GOD people have come up with good ideas over the past few decades), and this is a good sign.
