There's the regular "Wolverine Enemy of the State" and a "What if.." version. Wolverine isn't deprogrammed in the "What if..." story and kills the Marvel Universe kind of like Deadpool did in a AU.

Listen, I know that Elektra is supposed to be a classy, well read lady, but is Ulysses really the sort of book that you wanna be reading while doing other stuff? It's not exactly light reading material, that shit requires concentration.

That would be the point. She can read that and concentrate on the briefing simultaneously. It's a literary joke.

(There's a similar joke in an early issue of the Byrne/Claremont X-Men where Banshee is shown yawning after having reread Finnegan's Wake, which is one of the most inaccessible texts in the Western canon. It's meant to show that he's erudite, well-read, and intelligent.)

Also, how did the Hand kill him in the first place?

I believe someone stabbed him through the heart, which made him black out, and they were able to kill him while he was unconscious.

Gorgon stabbed him through the back (not heart unless his mutation shifted it into his stomach) and he blacked out while Gorgon was holding the sword up to strike.

Elektra can talk about karma, but Nick Fury didn't turn Logan into the ultimate weapon. "Weapon X" did, which Grant Morrison turned to Weapon 10.
