Okay, so what happened was almost certainly that Clark decides he'll allow it, as long as Lois goes with him (or maybe they argue and Lois agrees, but insists on coming).

Not sure why Jon is so eager to travel the galaxy alone with the creepy man. I get he's supposed to be curious and mildly rebelious but still.

He thought the best of Mxy, who at his best is a pain in the ass for Superman, so thinking the best of Jor-El who tried to save Krypton and did save Clark seems reasonable

Unless Bendis does some mad twist in the next issue, there is really no point in this being dragged out as a faux mystery. It's not a shocking reveal or even an anti-reveal... it's just pointless.

Jon ignoring his parent's wishes?

Either he knows something they don't and is being completely heroic and noble, or else this is a cack-handed excuse to remove him from the story for X-months and come back as a snarky teenager, because the idea of an engaging, good natured and heroic 10 year old being a character is too much for some people to take

And as I was writing that comment, I got to thinking; Have Dick and Jon had any meaningful interactions yet? That's a relationship that needs exploring. I need a Supersons arc where Nightwing and Superboy just immediately click with each other, while Damien just spews Damien-isms in the background.

I don't think Dick and Jon have even met and that IS a shame, because yes, they would be adorable together, with Dick fanboying "He's like his Dad, but as a chibi!" and Jon thinking Dick is the best big brother EVER, whilst Damian's teeth grinding would be audible a mile away as they're supposed to be HIS friends, not each others.

I think Jon and Billy Batson (pre-nu52 anyway) would also be awesome. Especially if Damien is also around. “Congratulations, Kent. You’ve found someone more wholesome than you.”

I'm interested in how does it tie with the A plot. So far it seems to me like the arsonist plot, Jon and Lois gone while Clark tries to keep a straight face and everything with Zaal don't have much to do with one another.

Wait, I can explain this. Jor-El is Zaal in disguise, trying to lure Jon away for Reason, and he's setting fires because... yeah, I got nothing.

Pretty sure he did. Probably time travel shenanigans. Future Reverse Flash got deep fried Manhatten-style in the present but it was his past so he still had time to show up in Flash comics in the present. At least I think it was Future Reverse Flash. And at least I think the Flash comics took place in the present. Well technically they took place in the past because those Flash comics happened a while ago.

So Past Future Reverse Flash got fried by Dr. Manhatten but Past Past Reverse Flash still existed because he hadn't gone to the Future yet. This could be Past Jor-El. Or Future Jor-El.

As for me, I am presently in need of a drink.

Actually, Thawne regenerated after being turned to a smoking corpse. He then went back to targeting Barry cause, "Gotta be petty." Interestingly Barry/Thawne's fight went to the future where Iris killed him with a future gun.

(If Jon's become able to futz with universes, he should at least be able to put corpses back together by now.)

Putting a corpse back together was the first trick Osterman learned, so it stands to reason he can do it with someone else.

Mind, it's Bendis, so there's a solid chance this will never be explained.

Not shown in these scans, but Kara mentions hiding away the Phantom Zone projector along with Kryptonite and some other stuff from the Fortress in this issue. Y'know, with a Kryptonian-powerful lunatic mass murderer running around trying to blow up whole planets, something like that just might have come in handy...
