Oh yeah. It was one of Xavier's darkest secrets. When he was becoming Onslaught, he taunted her with it. Heck, it was even kept in the Ultimate version (who despite starting out seeming sinister was arguably the moral of the two).

And Jean wasn't just a subordinate. She was his student who he's known since she was a teenager.
