If Harry was also acting as Shaw then Harry was the one who drove the car. Also Harry was probably following a post-hypnotic suggestion to get to the bunker. And most of the reasons for SHIELD to monitor Harry are in hindsight given that prior there was no indication that his DNA had been altered and Norman was in their custody.
