The Guardians of the Galaxy arrive just in time to save the Negative Zone prison being held under siege by Blastaar's forces.
The Guardians inform Earth's heroes that they have yet again saved them all from a planet-ending threat.

I can't imagine that Jack Flag was the only white hat stuck in there, too.

And Jack's only major interaction with anyone was with Steve, who was suffering a bad case of sort-of dead, so it can sort of be forgiven for no-one knowing about him.
(Heck, at this point between here and coming back to die in Spencer's run on Cap - *stops to mutter something* - Jack appeared more in Guardians than he had anywhere else.)
Now, why Iron Man and SHIELD were continuing to use a prison after it had already been the scene of a major break-out is unclear.
After all, what sort of idiot keeps using a prison that it's easy to break everyone out of?
