Or Amanda made a deal with Darksied? And will get backstabbed later?

I disagree. I think Waller pulled a fast one on Darkseid. Stolen from him. She was counting on him killing any who stole it because he wanted the Mother Box back. I think he let them go because he realized that it wasn't Batman who took it. He's now counting on Batman leading him to the thief.

I really hope that they don't give Amanda an easy way out by making her an unknowing puppet of Darkseid and that the whole "depower the heroes and turn the world against them plan" was HIS Idea all along.

I really don't think that's the case. Waller has managed to block almost all methods to Earth off. Since the Anti-Life equation is (or used to be, I'm not sure currently) on Earth (at least a portion of it), Darkseid would not be pleased about being cut off from it.

Zdarsky's been pretty hit-or-miss on Batman, but I do love his ways of showcasing past writers arcs.
