That ending is kinda... off-kilter, isn't it? Like, John's all grouchy because he missed his mom's funeral, and that's sad, but... He's just been in a fight where several people have been severely injured at best (and it sure looks like some of them probably died). A fight he caused.
The fact that the Brotherhood are bothering to put on a fake trial inside the courthouse is just utterly random.
I think it was meant to be off-kilter...John started going way off the rails after he saw his parents get killed, I don't think we're meant to think anything about his actions here are normal..
It seems to me that the guys opposing the Mutant Registration Act were the good guys, tbh. I'm not sure why Mystique and the rest, nearly all of them mutants themselves, would go along with a plan like this.
Because it was either do as the government says or be put in jail / fed to a Sentinel. This way, Mystique and co. get to beat people up and get paid for it by the government.
Why should Mystique subvert missions, she genuinely doesn't give a rats ass about other mutants. She volunteered them as Freedom Force to save herself and her team from victimisation, if other mutants suffer, what's it to her?
Claremont had Freedom Force set things up to capture Magneto and Simonson had them spending an inordinate amount of time victimising an innocent kid like Rusty Collins for trumped up charges so I don't think it's Gruenwald having a problem with the concept, the concept was they were pretty dreadful people taking morally objectional actions because they were a convenient form of protecting themself.
Yeah, Freedom Force was the WORST. Basically a re-branded 'Brotherhood of Evil Mutants' on the government payroll, with any veneer of socio-political legitimacy washed away in favor of self-interest. Any service towards 'mutant rights' was entirely perfunctory, revealing that everything they did was just for themselves. I mean, most of them have absolutely no actual conviction about the persecution of mutants, they just play that card to do whatever they want. These are the EXACT SAME PEOPLE who nearly triggered the 'Days of Future Past' timeline and actively attempted to murder a US Senator....but one slight set of costume changes and *boom*, "respectability".
